Modélisation de cartes génomiques : une formalisation et un algorithme de construction fondé sur le raisonnement temporel

Abstract : Genomic maps are an indispensable tool for molecular biologists; however, its modelling is the more difficult as representation and treatments issues are to be taken into account. Indeed, on the one hand, their representation needs to address multiple descriptions of genome entities, and, on the other hand, the algorithmic complexity of the assembly task is made worse when one wishes to deal with inconsistencies. This work aims first at precising the notion of map thanks to a formalization which specifies the way genomic maps are built and the relations to be expressed between their entities. This formalization is then implemented in a object-based knowledge representation system. Second, an algorithm dealing with the assembly problem is proposed. This algorithm is using temporal reasoning techniques integrating both qualitative and quantitative relations. Its implementation is based on a temporal reasoning software which implies a greater genericity since any improvement can be almost immediately used by the algorithm. To end with, the specifications of a man-machine interface building tool are given; this tool differs substantially from already existing systems because it allows the development of any customized and personalised map interfaces.
